I monitor our environment with SCOM 2007 R2. It consists of a nettapp San currently running Version 8.0.1 7-mode with agents using the OnCommand Plugin version 3.0. Recently someone upgraded the SCVMM from 2008 R2 to SCVMM 2012. I subsequently lost all visability of the VM's in the Netapp management pack virtualisation section. Can SCOM 2007 R2 monitor the VM's within CSV's on the Netapp?. From what i've read im unsure if just upgrading the pluggin to 3.1 is all that is required. Any assistance would be greatly appreciated.

OCPM 3.0 doesn't support SCOM 2012 and perhaps thats the reason for your problem and upgrading it to 3.1 should solve it. I would start there.

I'm running SCOM 2007 R2.. System Centre Virtual Machine Manager was upgraded to 2012. My question really is can OCPM3.0 see SCVMM 2012 VMs or does OCMP3.1 work with SCOM 2007 R2?

That combination may not work as SCVMM 2012 needs OCPM 3.1 but OCPM 3.1 doesn't support SCOM 2007. You will have to upgrade SCOM to 2012. This is all assuming you are Hyper-V role in Windows 2008.
If the VMs are deployed on Windows Server 2012 then you will require SCVMM 2012 SP1 & OCPM 3.2 (not released yet).
