Do Qtree full alerts automatically send email to their owner ?
I do see alert emails when i define an alarm for the event with or without email in the alarm

AFAIK, Qtree full does not automatically send email alerts until you configure one. By default, only quota alerts are sent.
Check to see if you have set other alarms by severity on the same resource groups that is sending out emails for all events.

I was able to get this working, but when i use script in the alarm definition,
The emails are not sent to qtree owners
Is this by design ,so that the script is supposed to handle custom email as well
