I understand that System Manager uses SNMP as part of the query/discovery of a new NetApp and I realize it uses it for the "Status" column on the home page of system manager, but does disabling SNMP cause any issues with general System Manager use? Our security team wants us to disable snmp after initial discovery of a new NetApp and I just want to make sure it will not cause me to loose too much functionality with System Manager (especially anything pertaining to actual creation of aggrs, vols, etc.).

No. Disabling SNMP does not cause any issues with general System Manager use. It is only used for initial discovery and status update on the homepage.
You can also add your controllers to System Manager interface via 'Add' option and selecting Credentials option if you do not want to use SNMP even while adding the controllers initially.
