Hi,
We will shortly be migrating Domains, and moving the netapp to the new domain.
What happens when the NetAPP is joined to the new domains?
- Will the curent permissions remain,
- Do I need to grant permissions from scratch again, and assign each domain goups ACL rights>

You generally don't migrate domains flat out. Are there trust between domains?

Hi,
We have several sites, with a separate domain at each site, with a local netapp providing data to that site.
We are going to migrate everything to a single domain, and will move each site one by one to the new domain.
We have a few days where we can have downtime,
I was going to move the Netapp to the New domain, and then reset permissions, unless you can suggest a better way.

So a separate forest, no trusts in place?

It's a separate forest, with no Trust in place.
A Tust can be created if required.

Ok, so here is my disclaimer.. I'm not here to tell you how to run your Active Directory domain forest and trees, but think closely about what you are asking and doing.
These aren't Netapp questions, they are more along the lines of Active Directory questions..
